The contractor should let you know the costs for the permits as well as being the one responsible for pulling the permits from local offices unless you have agreed otherwise. Some work that may require permits includes structural changes, new windows, plumbing, and electrical work. You should be able to retain additional information for projects that require permits from your city council office.
